As sleeka implies and you seem to realize, the holes are drilled in the plastic of the bottom rear wheel wells. Specifically, it's just a lip of plastic that lines the edge of the wheel well, with no seal of any sort between it and adjacent sheet metal. So there should be no route of water penetration that doesn't already exist.

Depending on where in the country you live, you may want to bypass the sheet metal screws included with the mud flaps and get stainless steel screws. Mine have rusted. Cheers,
The Toyota OEM's are a great fit, and easy to install. The rear ones seemed loose on the inside, so I added a 4th screw to secure them better.
