Is there a way to stop the beeping during changing between screens on the nav. system? i.e. map to energy, to audio, back to map, etc. Thanks

I ammend my previous response. You can stop the beeps by removing all the speakers.

Or, if you have JBL (which if you have NAV, you have JBL) disconnect the JBL amp.

The beeps are commanded from the MFD, and the beep generator is where the amp is. For JBL, that would be the separate amp, for non-JBL, that would be the head unit. MFD sends a command to the amp to create a beep.
There has been talk about ways to block that command. What it amounts to is creating a IEBus switch that can filter that command.

Are there any side effects to disconnecting the JBL amp? Like no more music? or Nav guidance?

Coastal eTech says they will have this mod available - "coming soon" - whenever that might be http://www.coastaletech.com/04prius.htm

Yes, the side effect of pulling the JBL amp is no music. You would still have NAV guidance, since the NAV ECU has its own amp and takes over the driver door speaker when it needs to speak.
