So I own a 2006 Prius Package 4 with 102k miles. Been really eyeing for a 2016 Prius Two. I think it is time for me to bite now the cash rebate is $2500. At New Years time it was $2000 and I passed but I feel $2500 is really a killer deal.

Now my question is what should I offer for a basic Prius two?

Do we work with the invoice price? What is the invoice price for a 2016 Prius?

I found $21,944 is the invoice price. I'll be very happy if I can get a 2016 Prius two OTD under $19,000. Is that possible even with the $2500 cash back? or am I just dreaming? Sorry it'll be my first time buying a new car.

If invoice price is as you say, and there's a $2500 manufacturer rebate, that lowers the dealer's bottom line to $19,444. They're not going to sell you the car for less than that. Then you'd have to add on taxes and fees to get your "out the door" price. My guess is that around $22,000 "out the door" is going to be the absolute lowest price you could get.
