I did the throttle body cleaning with the car stopped, means I can remove this one from the list.

My guess it is also that the box it can be the reason. Normally I was tightening that 10mm clamp with a flexible screwdriver, but today I did it with a spanner. Also few times it was happening that, after I was taking out the box, trying to guess the reason or find a solution, the pattern of the engine shaking was changing.
I will monitor tomorrow and come back with reply.

I guess I found the problem, but I need to monitor during the next days.
Yesterday I was tightening as much as I could the clamp between the throttle body and the air filter box. This morning I noticed the shaking again changed and decreased. I will try to replace the rubber gasket and come back.

I was just guessing, but the problem is still there.
Outside temperature increased also so the problem is not that bad anymore. I will try to do a compression test.

Can an overfill of oil, or a bad type of oil cause this problem ? Last time I did it, I haven't been at the Toyota dealer and didn't check properly the details.

If oil is badly overfilled it could cause these problems. Is it?

Wrong oil shouldn’t cause this. But it might cause engine damage, and engine damage might cause this and many other problems.

Right now it is exactly at 2/3 mark on the oil stick. Not losing oil, but in the last months only my wife drove the car and didn't check it. I will try also an oil change.

If the oil level is correct now it can’t be the cause. Especially as from your picture where intake manifold is removed we can see that the intake is not full of oil. So the problem is somewhere else.
