I have locked my keys in my Sienna a few times and had to call AAA.
So I have not left my key in the Prime unless I am inside the car.
So I leave my key in the car, close the door and I am not in it, can it lock the door?

it hasn't yet. My 2014 Prius would give the annoying long beep if I tried! Happened after valet left the key in the cup holder many a times.

My wife and I did a test of this (making sure that the extra FOB was in the house) and we are pretty sure the answer is no. You should do your own test, with the extra FOB away from the car, to be sure.

I can't with my Prime. I have been in the car with the fob in my pocket and the lock button accidentally get pushed in my pocket and the doors won't lock. The dash will display that the fob is detected in the car. If you leave your windows down and turn the car off, it will tell you that you left your windows down.

Possibly with the key fob battery removed.

It's possible if you put your smart key in one of those RF ID protection pocket/sleeve and close it.

I guess a related question is if you forget to lock your doors with the key, will they lock automatically?
If so, how long does it take? All my other vehicle did this, the Camry would do it very quickly.

    That's a fancy way of saying RTFM ... :D

Toyota's owners manual site appears to be messed up again. Time to use the paper backup that came with your Prime.

I suppose if the battery suddenly died...

BTW, speaking of RFID bags, years ago I had a super-thin pouch for my cel phone that would cause it to not receive when you slipped your phone inside. It worked great, and was only around $1-$2 from ebay or some such place. I looked recently, but all I can find are thick/large RFID bags, nothing like a lightweight, thin pull-string pouch (that could easily be scrunched up in your pocket if you wanted to put your fob inside it). I'm probably never going to bother with it now, but just wondering if anyone has found something cheap, small and thin (easily scrunchable) that one could put their fob into..

I left my key fob in the car one time. Touch my hand on the drivers door to lock it and it beep a different type of beep. I opened the door and saw on the dash a notation that my keys are inside car. Another need feature.

If you put in a metal bag (ESD shielding bag) it might work. I need to get some used one from work to try.

A very few unlucky Gen3 owners have managed to do it, accidentally finding RF dead spots where the car could not detect the key present. But it took considerable effort, talent, or bad luck to do this.

So go by the rule that while it is difficult, it is not impossible.
Don't confuse ESD shield bags (for electrostatic discharge, or static zap) with RF (radio frequency) shield bags. They are meant for different functions. RF bags (usually opaque) may work well for ESD, but I wouldn't put much faith in ESD bags (usually semi-transparent) blocking RF by very much.

On my Trim Two I could probably lock it in the cargo area. My car has no sensor in the rear.
