The Prius is the first hatchback I've ever owned, and I've noticed that putting my gym bag in the trunk stinks up the rest of the car since the trunk compartment isn't necessarily separated.

The small bin compartment underneath the trunk mat is too small to fit any gym bag as well.

What do the other fitness junkies in here do to prevent this from happening? I've been thinking about buying a box or compartment of some sort to lock the gym bag in, but I wanted to get some thoughts from others who have had this problem first.

Try getting one of those plastic tupperware container, the big ones, with air tight covers. Put your gym bag in there. Also, put the container on the back seats instead the trunk. There's less direct sun light at the back seats.

You can try opening the vent on your climate control, by not leaving the climate control in recirculate the stink should flow trough the car and go out the vents in the rear.

I actually thought this post was going to be a joke, messing with some inquisitive PiP owners o_O

I'll suggest something similar but cheaper than PA Prius - pop it in one of those black trash bags.
    They even make scented ones

Wish it was! But it's a serious issue when your car stinks  thanks for that suggestion.

Is there any OEM looking "trunk" compartment they make for the Prius? Maybe the container or bag is the best bet, but wondering what my oem style options would be

    Clean your clothes?

What do you carry in your gym bag? I just have a pair of shorts, a pair of swim trunks, two different goggles, a shirt, a towel, my bluetooth headphones, and a combination lock. The whole thing goes in a little stretchy bag and is flexible so I can shove it under the false floor. After a couple days, wash the clothes! Then they don't stink.

Or you can just mask the odour by putting one of those febreeze/glade/your-choice-of-brand air freshener tags in with your bag. Then your car will smell better :)

I'm pretty sure it's the sandals I use in the shower at the gym. I dry them with a towel before putting them in the bag, but still get a smell.

Clothes are clean. I change them out every day I workout.

Then why not use a localized solution. Put your sandals in one of the 2 gallon double zip ZipLock Freezer bags. They will keep the smell inside the bag, and costs a couple pennies. If you are nice to the bag, it will last a long time. I always put my toiletries in a zip lock when I travel and I have used the same ziplock bag for almost a decade now with no problems.

I go to the gym every day and I keep spin shoes in my bag. No funny smells there. My weight lifting gloves smell like death warmed over but not enough to make my car smell.

    Get new shower sandals.

Get those Downy Unstoppables or similar product. Place a cup of them in a sandwich bag, and stick it in your bag. It will fight the odors and won't stink up your car. When you wash your clothes, stick the unstoppables in the wash and the days of stinky clothes will be long gone.

Go to the Fitness Club eyvery day, put my bathing suit and towel in plastic bage provided by the club, when I get home I hang everything on the clothesline, Im retired! However in your case, if you go straight to work, you can spread the towel out on the trunk cover, it will be dry by the end of the day. Shower clogs, I would forget them, If they stink that bad, how good are they for your feet. My PIP never stinks, but I do not have your same situation. Plus sunny CA takes care of many problems.;)

Smell means bacteria, if it's that bad, you need to address the source, not the symptoms IMHO.

Get clothing/shoes which are resistant to these type of issues (I personally couldn't imagine letting it fester in a bag for several days), or a sealable container as suggested above.

The tonneau cover might help a bit.
