I put a base 2006 radio into a base 2004 when the CD player quit. When the newer CD player also failed I installed a Pioneer 33HD (~$250 installed) and it was a significant improvement. JeffD

Any 2004 through 2009 will work, nav or not. But be warned that after 2006, the vehicles without the backup camera had lower resolution screens. So 2004-2005 will work. 2006-2009 will work if it has/doesn't-have a backup camera like your car.
I edited above. Make sure to select one with backup camera if you have one. If you do not, then either will work. This is based off of the part numbers and looking at the wiring diagrams. There may be additional caveats of course. However I have seen swapped units and they do work.
The radio was installed where the OE one was with a Prius specific escutcheon (There is now a small storage slot beneath the radio itself). For another $100 for an interface, the steering wheel controls would work. The MFD no longer controls the stereo, but the Pioneer has a remote control and has lots of buttons. JeffD

aftermarket is the way to go if you want better sound, aux, usb, bluetooth, etc. metra axxess unit allows use of steering wheel buttons. scosche makes a cheesy mounting kit, and adapter harnesses. the jbl system is pretty good imho, but would be a major pita to install in a base model.
