What is the box under the passenger seat? Looks like it has cooling ribs. Someone enlighten me, please.

The box under the driver's seat is the DVD drive and navigation unit. I don't know if it's reversed for those in Japan, the UK and others who drive on the left side the road.

Question for y'all. My daughter's 07 has an amp (not JBL) under the drivers seat and all the wiring looks factory. Did Prius' all come with an amp stock?
Nope, there is nothing under the RH seat if it is a non-JBL. For JBL I'm not sure if the amp is branded though, and I have never heard anybody say they fiitted a plug and play aftermarket amp under thr RH front seat. But that does not mean they do not exist. If the car has the JBL option, the front tweeter speakers should have a JBL logo.
Just checked my wife's '07 trim 2. No amps under either seat. Several electrical connectors for sensors, though. BTW, @dolj, @qmanqman would presumably have his and his daughter's driver's seat on the left side since at least he is in Colorado.
Yes, my mistake, I'm aware of that, but somehow I glossed right over the fact that he said under the driver's seat and it just didn't register. So yeah if it is an amp on the left, it is not stock, unless somebody somewhere along the way decided to reorganize things and move the stock amp from the right to the left. In stock configuration, the navigation DVD player is always under the left front seat and the amp is always under the right front seat, regardless of the steering wheel position.
